They're more basing it on the way that she looks and how her skin use to look darker and now when you see her in pictures her skin is airbrushed to the point where she looks white. And there's also that Music Video she did with Shakira where they made it difficult to differentiate between the 2, passing off Beyonce as looking like white Shakira and vice versa.
It was actually a big thing in the news media. I'll have to find that side by side comparison and post it.
EDIT: Here it is. In the right picture, where she looks white, that's a wig. She was also criticized for that as well. And although they were claiming it was Beyonce's natural skin tone on the right, an untouched version was later found where she was actually darker in skin tone. Also they altered her nose, which people say they made look more Caucasian. So yeah.
