Well, I'm not Japanese expert but it could be a metaphor?

When a flower blooms it is at its most impressive state, it is like a person coming to full maturity (physical or mental). It is also a time when people say they are proud of their achievements ie at a 21st birthday or graduation ceremony, where parents go up and ramble about their child’s achievements.

So saying "you have bloomed [like a flower]" would mean "[you have reached maturity and] I am proud of you".
