Not really sure about why she calls herself Chon-san, she's been doing that for years I think. As for name-suffixes:
-san: you can use it for anybody. It's the most common form that is attached to a name, and one that is considered the most appropriate and formal.
-chan: normally used for young girls that the speaker is close to. This form is also very endearing, and signifies a close and good relationship between 2 people, so I guess ayu's using it in this sense.
-kun: normally used for young guys that the speaker is close to.
That's about all I know, -chan is definitely not something which is conventionally attached to a guy's name, but yea, ayu's a cute girl, so shu-chan is probably just a cute nickname she gave to shu-ya, means nothing more. Maybe someone from Japan can answer this better.
