BOOK-OFF is a huge chain, so you should be able to find one pretty much everywhere.
They're usually very visible with large signage (If the store is nearby, there will usually be a giant 「本」in primary colors with an arrow pointing in the direction of the store. I think the Akihabara one has a sign more or less right when you exit the subway station, though I also don't think its Ayu stock was as impressive as some of the other's).
Might want to check out the official site, too.
I think the one in Shibuya was near Tower Records (the record stores were my primary landmarks lol). Hopefully someone else will have better directions.
