Yes, and it was also in "MY STORY" that she wrote thanks to her honey (= Nagase) in the booklet. And she wrote the same in the booklet of "(miss)understood", right? (I can't remember well and am too lazy to look it up.

So I think we can assume that they are still a couple. For several reason...
1) The MUSIC STATION incident:
I don't know how the "arigatô gozaimasu" should be classified. If it was a mean joke or something else. Only they know. I just don't understand why they should look at each other during the broadcast. Being there is part of their job. (Even if it doesn't sound romantic.) Maybe it would distract/bother the other guests if they'd hang on one another. And I read once that it's not so common to show love-y feelings in public in Nihon. So maybe this could be another reason?
2) Her songs:
According to masa-san "CAROLS" talks about the re-start of their relationship. (I guess...

) How their relationship came to a next level. Became more serious. I think the following part portrays it well:
The days we couldn't understand each other and parted
The days of tears, the days of smiling faces
Whatever may happen and
Whatever mood you may be in
I'll always accept you
Since then she hasn't written a song that I'd classify as an end-of-the-relationship-song. Maybe "is this LOVE?" could be seen as one, but it rather describes a triangle (watashi-anata-kanojo) and if it would reflect her experiences with Nagase I think she'd handle them differently. Especially since the relationship came into the level of being a relation not just for the near future, but also for the far. And ayu doesn't seem to get as emotinal while performing "is this LOVE?" than "HANABI", for example.
3) Her comment from the past:
I rather vaguely remember that at the time when rumours about the end of the relation between ayu and Nagase started to spread widely, she wrote a comment by herself that she'd tell her fans if it would happen. So... (I'm not too sure about it, though.)
