I think the "Secret" is that she is pregnant, and that the album has a bonus track in which she announces her pregnancy and expresses her feelings about it.
Or...
The album has hidden pictures in its booklet, hidden tracks and so on; so she decided to call it "Secret" because it has lots of secret things in it.

I thought that being pregnant was the most interesting possibilty for the secret. But now, I'm not so sure. I was thinking she looked pregnant from the JEWEL performance, but now maybe she's just gained a little weight because of the pictures from MS with Koda Kumi. But you never know.
